Having just switched wheels over from the normal alloys to winter steels, on both the front wheels there is no cap covering the locking pin of the wheel bearing. This cap is present on both of the rear wheels. Is this factory standard or has someone serviced the front bearings and forgotten to put them back on?

Incase I have named this wrongly, if you remove the wheel from the front, in the centre of the brake rotor, the circular part protruding from the centre of the 4 wheel bolts which has a locking pin set back into it slightly. The cover sits over the circular part.

Will running around without them cause problems? Should it be covered or would sourcing hubcaps sort any potential problems?

They are supposed to be like that, just spray them with satin black paint to tidy them up and stop them rusting.
You could fit cheap wheel trims to hide them.

It is the end of the CV joint.
